Indeed the problem is thread related.

I know where the problem is and I also know that the problem is
actively being worked on by BSDi. The problem is yet another
manifestation of the 'non blocking filedescriptor' bug that's been
around for some time.
A temporary work around is to run mysqld under a debugger such as 'gdb'.
If I run mysqld under gdb I was able to run a very long running
query and initiate new logins and additional long running queries
without any trouble.
