Still have the same problem and changing connect_timeout didn't help.
Any other Ideas? Is there even any solution to this?

In order to resolve the problem you may need to increase these two values in mysql.ini or
my.cnf, and restart mysql:
wait_timeout = 28800
connect_timeout = 28800
