Yes they are incompatible as far as plugins go.  We need to make a
number of changes to the mysqld source for Cluster (a diff of the two
sql directories should show this).  You will need to recompile your
InnoDB plugin for the specific version of cluster or MySQL you are
using.

mysql-cluster-gpl-5.1.39_7.0.9b means MySQL Cluster 7.0.9b based on
MySQL 5.1.39.  It does not mean MySQL 5.1.39 + Cluster engine.

You may find plugins need to be recompiled, possibly libmysqld based
apps too (I've not tried this).  I believe the tools and scripts should
be fine.
